Yes. Spells change in both version - in normal poke and his Cloned version also. Same with their damage. The exceptions are pokemon's HP I think. For example, if Rebalance Team is changing HP of Cloned Raichu, this doesn't affect normal Raichu.
But I'm not sure.

Both recieve the same changes, there's a only difference at their HP. If I'm not wrong, this difference is 1k + HP to cloneds..
